This has been happening very often whenever i travel to sanctuary hills is there a way to fix this or get them off.

Those fundaments are the only tile akaik that can sink into the ground or in this case into the damaged roof. These repairs can be performed on an existing settlement without trouble collisions and navmeshes take the new structures into account. Connect the structure to the roof or create stairs to get onto it.
